If you mean window manager, it is definitely not true. For instance, fvwm2 uses ~/.fvwm/config. If you mean desktop environments, it is also not true. According to their respective documentations, KDE uses ~/.kde be default, and Gnome uses ~/.gconf, ~/.gnome2 and ~/.local/share.
