Find more details at http://www.freebsd.org/doc/en_US.ISO8859-1/books/handbook/cvsup.html and http://www.freebsd.org/doc/en_US.ISO8859-1/books/handbook/cutting-edge.html I have never had problems with clobbering additional packages, so this should probably be exactly what you're after. It can be a bit daunting at first, but it really is a very elegant way of upgrading the whole system.
