Then run idaconfig show and add the output to this PR. Matthew N Dodd suggested on the freebsd-scsi mailing list to another poster to change #define IDA_QCB_MAX = 128 instead of 256 in sys/dev/ida/idavar.h who was having similar problems. The other poster did this and reported it fixed the problems. Please try this and report back if it corrects it. You should insure that you are using genuine Compaq disk drives in your array. Compaq, now HP, has always stated that non-Compaq disks were unsupported on these array cards and may misbehave. I've stared at this many times. It is not ACPI specific, but we choke in the PnP BIOS stuff when the BIOS goes off in the weeds. 4.x works fine, but 5.0 and later are broken. Beware, if you change the CONFIGURE_ARGS, you are also changing the plist. If it would be useful to more people to build mysql with --disable- shared, you can write a patch to the port and submit it with send-pr.
