This is caused by a port which resides in two directories.  Most
likely the development version and the normal version of a port
have the same name.

Before revision 1.9 /usr/ports/Tools/make_index silently generated
two or more lines for the same port in INDEX.  Now, only the first
detected port is written to INDEX and duplicate entries will spit
a warning.

If you are not going to install any of the duplicate ports, you can
ignore this.  If you want to install a duplicate port, check if
the entry in INDEX describes the correct port.
