I was just perusing the ntp documentation the other day and somewhere I remember reading that if your securelevel is set to something higher than the default -1, then time updates are clamped to 1 second. I quickly scanned the ntpd and ntp.conf man pages but didn't find it. However, this may give you a push in the right direction.
