The usual suspects are:

/root  - The root user's home directory (1)

/tmp   - The scratch directory (2)

1) If you are logging in as root rather than a 'mortal' user, stop
it. Filling up / is a good reason, but not the best, to not use root
as your casual, every-day user.

2) There are any number of reasons /tmp can fill up. If you cannot
figure out the problem, there is the option of symlinking /tmp to
/var/tmp (or /usr/tmp), but this is not foolproof either.

Those are my best guesses. You really should not be touching other
directories much... well, /etc gets a lot of attention, but there
really should be no large files there.
