As a first attempt to do this the proper way, I'm thinking of adding
an option like USE_SYSTEM_ETC in the xinetd port, that will inhibit
installing of the rc.d script, and print a note at the end that tells
the installer to change inetd_program in /etc/rc.conf.

Any objections to this?
