The problem seems to be interrupt-related. rev.1.23 of ata-lowlevel.c broke things immediately. Then the new interrupt code mysteriously fixed them. Then the next version of the new interrupt code mysteriously broke them again. The differences may be related to using apic mode. I've been testing other things with all possible combinations of SMP and "device apic" but didn't test all combinations for this bug.
