Are you by chance using the FreeBSD's native Mozilla and trying to
install Linux plug-ins? Correct me if I'm wrong, but I don't think 
that works.

If you have Linux emulation, and install the linux-gtk port, it's fairly
trivial to download and install a pre-build Linux Mozilla that will play
well with any linux plugin (Java, Flash, presumably RealPlayer)...
