Do you install all of your ports with PREFIX=/ or something?  My
mrtg installation has rateup in /usr/local/bin, and mrtg_daemon.sh
in /usr/local/etc/rc.d.

Possibly some portion of the port isn't respecting a non-default
PREFIX?
