I usually format any floppies on FreeBSD, just tried one on an MS machine sitting around here. With no /s switch I got 1,457,664 - nominally 1.44MB and then I used the /s switch and that took out about 375KB for system files which is a lot more than you are losing. So, I don't know. I never use one of those GUI format tools.
