Our interactive OS determination machine is still running 4.3-STABLE, as is the uptime determination machine. Setting RANDOM_IP_ID would definitely have an effect on OS determination - a random IP ID is _one_ of the factors used in differentiating between OpenBSD and the other *BSDs. We've not looked in detail as to why FreeBSD-4.6+ systems are coming up as unknown (not all of them are), but as we run FreeBSD here, it's a fairly safe bet that FreeBSD determination will continue into the foreseeable future...
