If you read the FreeBSD handbook, you will see that there are two ways of making the kernel listed there. What you first listed, so the method including the "make depend" step, is the old way. The "make buildkernel KERNCONF=" is the new way, and indeed, you do not need to worry about any make depend if you use that way. So, you can continue building your kernel just as you have done for several months. There's no need to worry!
