Thanks, that did the trick. diff /kernel 
/usr/src/sys/compile/MYKERNEL/kernel now says that the files actually 
are different, even though they still are the same size :-) 

Strange thing is, I have applied kernel patches and rebuilt the kernel 
number of times (since last summer) to 4.3 and 4.4, and this is the 
first time I had such a problem.
