The flex problem was solved thanks to reply from johans@freebsd.org:
"FreeBSD includes an older version of Flex in the base system. You will need
that the compilation should use the version installed in /usr/local/bin
instead. Either by putting this directory in your $PATH earlier than
/usr/bin or by specifying the location on the command line."

It was fixed by placing /usr/local/bin /usr/local/sbin at the very beginning
of set "path = " in ~/.cshrc
