It is possible you got a html text message saying the server was too busy stored into libxml2-2.6.31.tar.gz; the ports system at present does not use file to check that the file it has fetched matches what it was expecting. This is one of the cases where manual intervention is necessary and you have to remove the file downloaded and try again.
