the vlc binary loads plugins and the plugins do the X stuff, I had  
this problem once with vlc 0.8.0
and I've seen others on the vlc mailing list with the same problem.
I personally rm -rf ~/.vlc and it worked but if you have preferences  
in ~/.vlc
you want to save you could try

vlc --reset-plugins-cache

then run the following:

vlc --intf wxgtk
or
wxvlc

Hope that fixes it, please tell me if it does.
