I took a glance at hotjava when it first came out and it seems
from what you have described that is still in the same mess.

At any rate if you want to work on that sort of thing , I suggest 
that you peek at what the linux crowd have done . Someone has patches
to convert HotJava's Makefiles to gnu's Makefile.
