XFree86 reads files in several locations. There's no reason sysinstall couldn't put the ones it makes in /etc/X11. XFree86 will still find them and use the right config. I'm not sure what you're asking me to change in the XFree86-4 plists. If you mean adding /etc/X11 to it, that's out of the question. That breaks hier(7) and is not necessary, since one could always put configs there or /usr/X11R6/lib/X11 or wherever they feel like putting them.
