Emulate 3 button mouse is for two button mice; if you have a three button 
mouse it's unneeded. That's probably at least part of the problem.

I don't really know enough about the different drivers (device names) to 
answer why both work, nor which is better. If it helps, I'm using sysmouse 
for my ps/2 here.
