When I installed Linux with System Commander you just installed your boot
loader on the / partition instead of the MBR. I haven't used it on a machine
with FreeBSD but the procedure is probably somewhat similar. They have
fairly decent instructions in their manual.

Subject: Install FreeBSD under System Commander

  Hi,

I am currently using System Commander in my PC and would like to
install FreeBSD, do I need to take some special cares during setup? I tried
to search from the FAQ but I failed to find the instruction for installing
FreeBSD under System Commander. Thanks for you help!

  Peter
