I would not expect this to break compilation in the fashion you are seeing. Do you have an /usr/include/include directory on your system, by any chance? That said, for me graphics/opencv2-core compiles just fine, and the compilation flags only have an -isystem option to point at the /usr/local/include/eigen3 directory. Maybe the problem lies in the eigen3 port?
