I delete mine pretty frequently; it should be fine as long as you
haven't made any modifications that you want to keep.

One common mistake (that I've made more often than I care to admit) is
to delete /usr/src/sys with the intent of checking out a new copy, and
thereby losing your kernel configurations in /usr/src/sys/i386/conf.
