The geogebra uses linux-binary java so this use
/usr/local/share/geogebra/jre1.7.0_45-i686/lib/i386/jli/libjli.so which is
linux-binary. I don't have openjdk* (FreeBSD's package) and works (for me)
geogebra well.

Can you check what commands will run? ("set -x" at the beginning of
/usr/local/share/geogebra/geogebra-portable and
/usr/local/share/geogebra/geogebra/geogebra)
