I have the same problem, thought it might be something with 9.0-BETA1 and 2, mentioned it on freebsd-current list, but no responses there.

Nothing is disrupted, I run 'make clean' afterward, but it is unaesthetic, and scary at first in that an error message usually indicates something went awry.
