There was a change -- look at the output from atacontrol again:

The devices now claim to support SATA300 (or hould.  Scott Long's mail
is also applicable, but in this case I believe the drives should in fact
be utilising SATA300 speeds).

The dmesg output shows that the maximum speed being negotiated between
the OS and the controller is SATA150, which means there's likely a
driver (FreeBSD) issue going on here.  Keep the jumpers off the drives,
though, otherwise you won't get SATA300 once the problem is fixed.
