I have had problems in the past mixing pnp isa and pci components. In one case, I pitched the isa card and went with a pci card and the problems went away. If your isa card is not pnp, then make sure that you tell the bios it is present (i.e. set any legacy isa irq and dma requirements in the bios setup.)
