They are used only when the X server starts.

Yes. 

1 If you start X11 with the startx command, this is explained in
  the man page (try 'man startx'):  

  In order to start the server in 16bpp use
       startx -- -bpp 16

2 if you use xdm, you can have several config files and use the -config
  option.
