There are dozens of ports that seem to remove these files when deinstalling:

/usr/X11R6/etc/gconf/gconf.xml.defaults/apps/%gconf.xml
/usr/X11R6/etc/gconf/gconf.xml.defaults/schemas/apps/%gconf.xml

Can you please visit
