It is a known problem (there is a PR for it). GNU patch 2.1 worked fine
too. The problem is that if you want to make our patch uses Index: entries
correctly, you have to use "-p0" (even if it sounds weird).

I consider it a bug in our patch.

I've been using GNU patch for months for exactly the same reasons (Perl).
