It's /etc/ntp.conf if you're using the ntpd that comes with the base system in FreeBSD. Unless you're running you own PPS clock or engaged in developing NTP, there's much point in installing the ports version. Even so, it seems you have a problem connecting to a remote NTP server. If you do get a response then the problem is localised on your machine. In which case, try stripping out and NTP related ports you've installed, configure the base system ntpd(8) and see if that works better for you.
