It's a symbolic link, not a directory.

# cd /usr/src/sys/amd64
# rm conf

=2E.. but /usr/src/sys/amd64/conf should be a real directory with useful
contents.  I'd advise you to recover that part of the system sources by
use of svn or freebsd-update or whatever.
