First off what is IPSEC? And if I compiled it into my kernel where would I
find tutorials on setting it up.

See http://www.networkcomputing.com/1019/1019f1.html for a good high-level
description of IPSEC.

To implement an IPSEC VPN (I'm assuming here), I used
http://www.freebsd.org/doc/en_US.ISO8859-1/books/handbook/ipsec.html. For
convenience, you can use racoon to handle your key exchange.

And for a desktop BSD machine, no server, would it affect my system in any
way if I took out options INET(6)

Taking INET6 out won't hurt you.
