There was a recent patch to tcp_input.c in -STABLE that fixes a problem with TCP performance with regard to applications like FTP. It was committed 11/12. Also, since you're using a XL switch, you should hard code duplex and speed on the switch and the FreeBSD box. If you don't do this, you'll most likely encounter a duplex problem on the switch end. This can be seen by looking at the error counters of a show int fa0/x on the 3500.
