I don't think it would be any different than not restarting it after the first upgrade (assuming the port doesn't try to open any libraries or data files that aren't already opened and that the second upgrade changes but the first upgrade does not.) As already explained, the inodes for the original files would still be valid, and so would any file handles the program has open.
