I don't know if there's a way to change the modem from sysinstall, but
the following should work:

When you insert your boot disk, at the prompt, type "-c" and hit
enter.  This will bring you to the configuration manager.

In the communications section, you should see your com ports, with
IRQs and memory addresses for sio0 and sio1.  disable sio1 (which is
equivalent to com2), and use sio1's addresses on sio0.

This should let freebsd see com2 as com1.
