I never had a problem with my Adaptec 2940 since I started using Freebsd since 2.1.5, but I heard about the problems. However I have a simlar problem where I have a system that I cant upgrade via floppies, having no physical access to it. The way I manage to get around this is that I download the new source/ binaries for the version I want to upgrade to, backup /etc via tar and run the install script (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser) (all done in mulituser). This then just untars the new version binaries and source, I then compile new kernel add back old /etc, reboot and volia new system.
