Did you comment out the DEPRECATED line in /usr/ports/databases/db41/Makefil=
e?

Your flag in /etc/make.conf only influences new installations with dbd as de=
pendency. Since you try to reinstall db41, this flag doesn't work here. You c=
an either reinstall db41 (by commenting out the DEPRECATED line) or deinstal=
l db41 and rebuild the ports that depend on bdb with your setting in /etc/ma=
ke.conf
