After running the portupgrade, did you make clean in fileroller?  If
this command ran successfully, you definitely shouldn't be seeing the
library conflict warnings....that is, unless you built some of the GNOME
dependencies by hand (outside of the ports system).  In that case,
you'll need to either remove /usr/local, /usr/X11R6, and /var/db/pkg,
and start from scratch, or go through each GNOME dependency and install
them by hand.  While I've never used portinstall, you should be able to
do:

portinstall -fR gnome2
