"Stock Stable" builds clean, straight out of the box, without any bogus 
changes like you're describing.

The *only* conclusion that can be reached is that there is something 
wrong with either your setup or what you are doing.  Don't try to "fix" 
what isn't broken, you need to focus elsewhere.
