  FreeBSD starts the script /etc/rc . If you are a bit familliar with sh
scripts this will explain everything. (Else you will learn a lot from
it.) At the end it runs the rc.local script (if it exists), where you
can put your own programs.
  It also runs all the programs in /usr/local/etc/rc.d/ .

I don't know if this is all about it, but it's a good start.
