You might try asking on freebsd-java.  I've done a few java ports - mostly
for my own use.  I use the following conventions.

1) If it's a library then jar files go into:
      /usr/local/share/java/classes/

2) If it's a stand-alone application then jar files go into:
      /usr/local/share/java/<application-name>/
   and scripts to run it go into:
      /usr/local/bin/

3) Documentation goes into:
      /usr/local/share/java/<application-name>/

I have six open PRs for Java ports than you may like to look at.

ports/13160: New port: java/jaf  
ports/13159: New port: java/collections
ports/13162: New port: java/infobus
ports/13163: New port: java/javamail
