Or remove read permissions for the directory in question.
Or create your own local overrides with an .htaccess file.

The answer really depends on the purpose of the system and if your
changes should be global. I realize you're setting up this server but it's
good to have a picture of how global changes affect other users, if there
are any, and that sometimes a local change might be more appropriate.

As joe user I would just change the directory permissions to remove read
access. Or if .htaccess overrides are enabled, then do my thing there. As
an admin of a fresh server I'd set the global to disable listings and
allow users to override on a per directory basis.

Anyway, there are quite a few good books on Apache. I recommend you browse
a local computer book store and find one you like. Apache is a complex
animal and you'll learn lots from 2" of experience.
