This is a Windowmaker problem, and not strictly FreeBSD. I am using Windowmaker "out of the box" just fine under FreeBSD. The file you're supposed to list with wmaker.inst is ".xinitrc" (don't forget the period). This has always worked for me. It automatically creates or edits the file. I suspect you have a permission problem. Log into the account you will be using Windowmaker from, and make sure you are in that user's home directory, before running wmaker.inst.
