I'd like to point out that pkgsrc's dejavu package installs
configuration files, too. It installs them into EXAMPLESDIR, though.

Besides, there are a number of ports that install into
fonts/conf.{avail|d}, e.g.

  japanese/font-ipa
  japanese/font-ipa-uigothic
  japanese/font-ipaex
  japanese/font-kochi
  japanese/font-mona-ipa
  japanese/font-mplus
  japanese/font-mplus-ipa
  japanese/font-sazanami
  japanese/font-takao
  japanese/font-ume
  japanese/font-vlgothic
  x11-fonts/indic-ttf
  x11-fonts/wqy

but they don't have an option *not* to install into etc/fonts/conf.d.
