Usually I install a system with everything except the ports tree and X.Org,
so the most easy way to accomplish this is doing the following steps:

During Installation select Custom -> 5 Distributions -> B Custom -> All,
answering the ports collection question with "No" and then deselect X.Org
and continue with the installation and all the packages needed for X.Org
will be installed.

When doing the install with Custom -> 5 Distributions -> B Custom
and then selecting each distribution set separately (and not selecting
ports and X.Org) it does not install X.Org.

I used the amd64 disc1.
