In the meantime, I tried re-installing sources from the CD as a /stand/sysinstall additional distribution and yes it generated /usr/src/Makefile, /usr/src/Makefile.inc1 and /usr/src/Makefile.upgrade. I ran cvsup again and it deleted loads of source files including these three Makefiles in /usr/src. Shouldn't cvsup be replacing these files?
