This should only happen if you set PKG_CACHEDIR to the same as your
repodir, which is no longer supported since 1.3. In 1.3 the cachedir was
skipped with local repositories to avoid this issue, but now in 1.4 it
is again used which can lead to this surprising behavior
(https://github.com/freebsd/pkg/issues/1103).

Check /usr/local/etc/pkg.conf and make sure you did not set
PKG_CACHEDIR. Also check 'pkg config PKG_CACHEDIR' to make sure it is
showing /var/cache/pkg.
