There's a difference between closing the window and quitting the application.
In case you use Gnome or KDE, Skype should but itself into the panel (into
the notification-area applet in case of Gnome) when closing the window.

For everything else we need more information regarding your environment: "ls
-1 /var/db/pkg| grep linux".
