At least this ports have the same problem:

 /usr/ports/comms/ghfaxviewer
 /usr/ports/devel/pharmacy
 /usr/ports/devel/ruby-libglade
 /usr/ports/japanese/balsa
 /usr/ports/mail/glacier
 /usr/ports/mail/pmail
 /usr/ports/math/scigraphica
 /usr/ports/print/p5-GnomePrint
 /usr/ports/x11/ruby-gnome

I'm on 6-STABLE and build index with sysutils/p5-FreeBSD-Portindex so I
get only warnings like:
cache-update:2341: Updating cached data for /usr/ports/x11/ruby-gnome
"/usr/ports/Mk/bsd.gnome.mk", line 579: warning: The USE_GNOME=yes
component is deprecated. It should be replaced by some combination of
gnomeprefix, gnomehack, and gtkhtml "/usr/ports/Mk/bsd.gnome.mk", line

replaced by some combination of gnomeprefix, gnomehack, and gtkhtml
